Virophages negatively impact giant virus replication and improve the survival chances of eukaryotic cells infected by giant viruses. In this study, we identified segments of the <italic>Bigelowiella natans</italic> genome that originate from virophages and giant viruses, revealing genomic footprints of battles between these viral entities that occurred in this unicellular alga. Interestingly, genes of virophage origin are transcribed, suggesting that they are functional.
